I expect the problem here is with one or more of your .doc files causing the
conversion process to crash. When you import the collection from the command
line does the process appear to finish correctly? Does it produce error
messages?

If you can't work out where the problem is from error messages it might be
worth attempting to build some collections containing just a few of the .doc
files at a time. In this way you should be able to work out which .doc
file(s) are causing problems.

If you send me one of the offending files I'll have a look and see if we can
prevent the problem in future.
